I have a script to run 3dDeconvolve that until now has worked fine. I use the -input command to do whole brain analysis. It puts the GLT analyses into a bucket. However, I have recently begun to do an ROI analysis on the data. When I attempt to use the same script with the same GLTs to analyze a 1D file (Using the -input1D option) it fails to report the Full Model statistics or any of the GLT results. In other datasets these usually print to the screen after the stimulus parameter statistics. In my case the stimulus parameter stats appear just fine, but only the MSE for the Full Model stats appears. Any clue why 3dDeconvolve would skip performing/reporting of the rsquared values of the full model or the values of the glt analyses?

p.s. we tried setting the -rmsmin to 0 or 1 and it had no effect.
