I am wondering if it is legitimate to realign a set of functionals twice. The first time realigning the functionals, it would be to a sub-brick within that specific tasks functionals dataset. The second time realigning it would be to a sub-brick of the very first functional task scanned. I am thinking about doing this with the "basis" option in the 3dregistration plugin, but I'm unsure whether or not it will work. The reason I would like to do this is to ensure that all of my functional scans are realigned with my anatomical scans. My Region of interest is very small and I can't afford having the functional scans shifted in any way. Any help that can be offered would be great. thank you very much.
