Your are correct in wanting to align all of your EPIs to a base from the EPI that was acquired closest in time to your high res anatomy. But you should not do the alignment twice. From the plugin (or from 3dvolreg), use the same basis EPI data set and the same basis index for all your EPI data sets. In this manner you will avoid interpolating your data twice.
