I can't address the Matlab problems. That's Ziad's bailiwick.

If you create a dataset with to3d that is labeled as an anatomical, you can relabel it later as a functional using the 3drefit command, as in

  3drefit -fim not_an_anat_dammit+orig

You could also use the "-fim" option on the to3d command line to specify this; if you are using the to3d GUI, you can change the "Type of data in the images" button.
