It hasn't been used much, but AFNI actually has a feature like the one you are describing. You can define "tags" attached to a dataset using the "Edit Tagset" plugin. You can then align two datasets that have the same sets of tags using the 3dTagalign program. This can save the transformation used to be further applied to other datasets.
No doubt you don't want to try this before the ISMRM deadline! However, if you do want to try it, and run into trouble, let us know.
This feature was never fully developed, since the project it was intended for was superseded by something else. That's one reason it has never been "advertised" much.
