Hmmm... I don't know why I didn't notice the -basefile option earlier. That would work quite well. I guess I was just too excited to use AFNI messageboard once again. Next time I'll read the command line options more carefully :)
The trouble with 1 slice datasets is that the anat and functional values are only displayed (on the lower right of the functional panel) if all 3 views are open, which is not possible with 1 slice datasets.
