Since I don't have a FreeBSD system, I can't reproduce your problem. Using wget to snag the source, then compiling it works on my Linux system, and on my Mac OS X system. Perhaps the permissions of the files in the netcdf-3.5.0/ directory aren't being set correctly on download via http:, but are being set correctly via ftp:. Hard to tell from here.
