I'll let Paul answer this more completely, but I did want to point out that 3dDWItoDT can take the b~0 volumes as "0,0,0" lines in the input gradient vector file. With that, you could use option 1 "{1..287}" for the rows in a 1D (AFNI text file of numbers); otherwise, the extraction is somewhat more tedious. Paul recommended extracting and averaging volumes from the data.nii.gz file and then reconcatenating the data with the complementary extraction of the gradient vectors.
