The correct output is the same as the command line of whereami with the -omask output that is similar to slide 60 (or thereabouts) in the class documentation here:

While it's very slow on the system, I just tried this with all the atlases, but it still works as expected. The data should be in a standard space like TLRC or MNI space. Use the SaveMsk button in the Clusterize report menu as input to whereami -omask and see if you get similar output on the command line. Before I guess what might be going on, I would also appreciate if you could post the output of "afni -ver", so we can know which platform and compile date.
