Hi all -

I currently works on processing SWI (Susceptibility-weighted imaging) data in human brains, is here anybody knows how to process the SWI data with AFNI. SWI combined magnitude and phase data, basically what I want to know is how to remove the background voxels in SWI data (something like brain extraction tools), how to generate mask from brain-only volume to apply to phase volume before the phase was unwrapped. Also, do I need to apply the smoothing filter on it? Finally, the big problem is, is anybody knows how to register SWI data into certain atlas or templates, so I can compare voxels from all human brains I have.

I am a begin learner of AFNI, so if there is anybody who can explain to me in details, that would be really helpful!
