AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

https://discuss.afni.nimh.nih.gov

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.

The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

Sincerely, AFNI HQ

Hi AFNI users,

I always use afni_proc.py to run fMRI analysis.
I am interested to know how to use the output of 3dOverlap.
This function was used in the afni_proc.py to compute the overlap between the full_mask (EPI mask) and the anatomical mask.
(1) Is there some useful rule to judge whether the alignment between the EPI and anatomical mask is good or not?

(2) Can we use this information to evaluate the alignment between EPI and Anatomical data sets in general?

For example,
A=full_mask B=anat_mask
#A #B #(A uni B) #(A INT B) #(A \ B) #(B \ A) %(A \ B) %(B \ A) RX(B/A) RY(B/A) RZ(B/A)
76907 74674 81456 70125 6782 4549 8.8184 6.0918 0.9082 0.9484 1.0715

Is those index ok or have problems?

Thanks very much!
