To clarify, the two runs are being analyzed separately. The sequence of the scan was run 1, anatomical, run 2. During the anatomical the subject received an infusion of alcohol. Would this still mean a volreg problem?
The alignment was improved when using the lpc+ZZ cost function. I may try to tweak the cost functions a few more times to see if anything else helps, and to get a better understanding of how the cost functions affect the alignment. Otherwise, the alignment obtained using lpc+ZZ may be sufficient.
