Continuing to follow Isaac's ideas, the color scale now shows when Alpha is turned on. The picture below should be explanatory. If you use the right-click popup menu under the "OLay" label and select the "Save to PPM" item, the saved image will also include this horizontal shading that represents the Alpha-ness. This might be useful when making a figure.

Note that Alpha does not work with the discrete panes of color, only the continuous ("**") color scales. And Alpha does not work with Clusterize -- mostly because I can't think what that would mean, since Clusterize implies turning off all voxels that don't meet the threshold+cluster size criteria.
