Paul,

If you write down your model, you should be able to obtain the residuals with those beta values from the 3dttest++ output. For example, if your model for the ith subject in Group1 is

yi1 = b01 + b11 * covi1 + b21 * covi2 + ei1

you can get the residual ei1 for the ith subject using 3dcalc (subtracting the first three terms from the input file of the ith subject.

Similarly for subjects in Group2.
