The obliquity is stored in a single parameter in the AFNI header as IJK_TO_DICOM_REAL. You can reset this parameter using 3drefit. See this previous posting for the details. Once that's done, the 3dWarp to deoblique should work.

The 3dvolreg command will work with the sub-brick selector, '[0]'. If it is missing, the first sub-brick is used by default.
