Though reluctant; here goes!
First post (I told you guys at a boot camp, I avoided this forum for fear of public scrutiny, ha ha), but have exhausted my resources currently.
I have never processed fMRI data with a task (I have been using RSscripts)
I have tried multiple ways to utilize uber_subject.py and every time have gotten this error message.
++ Oblique dataset:./__tt_pb01.XXX.r01.tshift_ts+orig.BRIK is 8.260681 degrees from plumb.
#++ removing skull or area outside brain
#Script is running (command trimmed):
3dSkullStrip -orig_vol -input ./__tt_pb01.XXX.r01.tshift_ts_rs+orig -prefix __ tt_pb01XXXX.r01.tshift_ts_rs_ns
**ERROR: normalization fails!?
** ERROR: Could not strip skull
** ERROR - script failed
@auto_tlrc -base TT_N27+tlrc -input anat_strip+orig -no_ss -suffix NONE
Suffix not used.
if: Expression Syntax.
I tried to deoblique the data set in multiple levels of the script, and as well as changing the actual data file (ie. warp it; .nii.gz; etc. b/c it is a fsl.nii file; though 3dinfo says its a .nii file and fine, but...??) and it still says the same thing over and over.
Any thoughts?
(One subject analysis; two conditions, novel and familiar faces; Duration 40s; Times; Novel = 17.5; 132/5; 247/5; 362.5/Familiar = 75; 190; 305; 420).
Spatial filter; 6; temp filter; 2; TR2500ms; 35slices; and slice timing is 1, 3 5, and 2, 4, 6;
(Trying to see differences in slices time correction and motion correction as covariate especially)
Any help on doing this properly would be so much help. I have read all the documentation that I think I can and still am OBVIOUSLY, missing something.
Thanks so much!
Karen
