I only hear beeps if I don't have a dataset selected or if I have closed the Draw Dataset plugin. In the source code, I only see beeps for error conditions, but I could have missed something. In what situation are you hearing beeps?
On a Mac, you can set the preferences for X11 to change the beep to the system alert sound set in the Apple Sound system preferences. I usually don't hear any of the sounds because I've got headphones on my speakers here.
On Linux systems, I think "xset b off" in the terminal window should turn off the beeps. This isn't working though on my Mac.
