The unbalancedness here seems about the sample size of a trial at individual level, not at group analysis level, which would have effect on beta estimate precision, i.e., different beta might have different estimate precision (standard error or sample error) across conditions. 3dMEMA would be the best choice considering the issue of estimate precision variability. You can also use GroupAna or 3dLME.
