The slice order can be specified with an added option (if you are using the second usage mode):

McRetroTS Resp_epiRT_scan_14.dat ECG_epiRT_scan_14.dat 2 20 50 0 Opt.SliceOrder=seq+z

Still, I am not sure that explains your error. Which platform are you using?
