3ddot has options to output correlation coefficients, simple dot product or Dice coefficient. AFNI has other programs like 3dOverlap, 3dABoverlap, @DiceMetric to compute overlap. You can also use 3dcalc with 3dBrickStat to do some similar calculations. You will have to decide which metric is useful for you. The help from 3ddot shows this to describe some of the major options for that.
-demean Means to remove the mean from each volume
prior to computing the correlation.
-docor Return the correlation coefficient (default).
-dodot Return the dot product (unscaled).
