Also, a number of things in the FAQ are relevant to installation: Q43, Q44, Q53 come to mind. To be able to read your images into to3d, to convert them into AFNI's BRIK format, the manual for to3d is useful (duh) as well as Q12-16, Q18, Q66 in the FAQ. Also, once you get the program running, you should peruse the education material, especially the new HowTo's that were created with great effort by Peggy Christidis and Rick Reynolds.

I recommend putting the AFNI binaries (precompiled or locally compiled) in a separate directory from other programs. This makes them easy to manage. If you have a Linux sysadmin, one viable place is /usr/local/abin ("abin" for "AFNI binaries"). Of course, you have to put this directory in your path, otherwise you won't be able to run them easily.
