So your model is the following?

Connectivity = a0 + b1 * A + b2 * B + b3 * A * B + e

By "connectivity with my ROIs of interest" do you mean that you have run multiple analyses each of which corresponds to one ROI as a seed?

3dttest++, 3dMEMA, and 3dANOVA all can handle multiple groups, but 3dANOVA is the easiest one.
