AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

https://discuss.afni.nimh.nih.gov

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.

The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

Sincerely, AFNI HQ

I'm trying to run 3dDeconvolve to make statistical parametric maps. For the -input line I have my epi _norm (normalized) file. I have 7 stim files. The first stim file is my hemodynamic response function 1D file. What should this 1D file contain? I created it using the waver function (where the input was a regressor that indicated with 1s and 0s the active and rest periods of the runs). The hrf files created from waver, however, contains 17 or less 0s (number of 0s depends on the TR). However, when I run 3dDeconvolve I get the following error:

*+ WARNING: input stimulus time series file hrf_375.1D is too short:
length = 18, but should be at least 375.

This leads me to believe something is wrong with my hrf files. The waver command used was:

waver -dt 0.8 -GAM -input 'Regressor 375.1D' > hrf_375.1D

I also received the other following warnings or errors. Feel free to respond to them as you see fit:

*+ WARNING: 1 -CENSORTR commands have run: numbers and 3 do not!

++ misfit/FDR automask has 18227 voxels (out of 57344 = 31.8%)

*+ WARNING: Problems with the X matrix columns, listed below:
*+ WARNING: !! * Column 3 [blink#0] is all zeros

*+ WARNING: !! in Signal+Baseline matrix:
* Largest singular value=5.45928
* 1 singular value is less than cutoff=5.45928e-07
* Implies strong collinearity in the matrix columns!

** ERROR: ----- !! Signal-only matrix condition: UNDEFINED ** VERY BAD **

*+ WARNING: +++++ !! Matrix inverse average error = 0.01 ** BEWARE **

*+ WARNING: !! 3dDeconvolve -GOFORIT is set to 4: running despite 4 matrix warnings
*+ WARNING: !! See file 3dDeconvolve.err for all WARNING and ERROR messages !!

The 3dinfo for the files created contains the following:

Number of values stored at each pixel = 4
-- At sub-brick #0 'Full_Fstat' datum type is short: 0 to 0
statcode = fift; statpar = 1 361
-- At sub-brick #1 'blink#0_Coef' datum type is short: 0 to 0
-- At sub-brick #2 'blink#0_Tstat' datum type is short: 0 to 0
statcode = fitt; statpar = 361
-- At sub-brick #3 'blink_Fstat' datum type is short: 0 to 0
statcode = fift; statpar = 1 361

Also, the files in Afni have no appearence in image (presumably because all values are 0). Sorry for the long and detailed post, I am apparently quite deficient in 3dDeconvolve!
