AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

https://discuss.afni.nimh.nih.gov

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.

The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

Sincerely, AFNI HQ

Hello,

I am attempting to implement the PPI pipeline described here and have a few questions:

1. I am assuming it is appropriate to use preprocessed data (with some detrending/filtering/normalization already applied) - is this correct?

2. Is the 3dSynthesize/3dCalc method now recommended in place of 3dDetrend?

3. To confirm, If 3dSynthesize is preferred, should one still include the motion and nuisance regressors in the final 3dDeconvolve step even though they are included in 3dSynthesize/3dCalc?

4. A bit off topic - when conducting timecourse analyses (or simply plotting averaged timecourses such as % signal change) is it advisable to first use 3dSynthesize/3dCalc? Or is the original preprocessed data better?

Thank you very much!
