Dear AFNI users-
We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:
https://discuss.afni.nimh.nih.gov
Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.
The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.
Sincerely,
AFNI HQ

Thank you, using the updated AFNI and R programs worked - the contrast now is correct.

The individual subject maps going into the 3dLME are beta maps - is that what you were asking?
The contrast t-test result of the 3dLME (contrasts 3 and 4) yield the same result - same t-values within the same voxels in the brain.

The model is:
Group: two groups of subjects (ones that had a saline infusion and ones that had an insulin infusion)
Task: viewing of HiFat, LowFat or NonFood pictures
Session (Time Effect): one is average of runs 1-4 while two is average of runs 5-8
Below is my output while running LME model with covariates:
Loading required package: nlme
Loading required package: contrast

I also tried the LME without any covariates, with and without the + sign with the model below and the contrasts remain the same, contrast 4 is the same as contrast 3. If I run this same contrast with GroupAna, the contrast is correct. Any advice on how to get these contrasts to work with the LME?

When I run my model below, my contrast 4 output map (HiFat + LowFat - NonFood) looks exactly like my contrast 3 output map (HiFat - LowFat). Does 3dLME handle these types of contrasts similar to contrast 4, 5 or 6?
