Hi All,
I don't know if this question is useful, but I thought I would try. I'm running 3dpc on 315 volume dataset with ROIs that are about 10-30 voxels in subject space. The basic 3dpc command I ran is this:
3dpc -prefix "test1" -pcsave 1 -vmean -nscal -mask mask.nii.gz 4dfunc.nii.gz
The output is similar to below no matter the roi I use:
#Num. --Eigenvalue-- -Var.

Thank you for your help, now I have this as my updated AFNI processing pipeline:
I had to include a GOFORIT 1 because I got the following error from the adding the highpass.1D file. Since it is just defining the baseline model, collinearity between the regressors isn't that much of a problem, right?

Thank you for helping me understand some of the differences between FSL and AFNI and giving me the recommended way of using AFNI in this context. For clarity, the actual changes I am making to my code is switching from 3dBandpass to 3dTProject, and changing the polort option in 3dDeconvolve to 0 since I'm already bandpassing. However, I'm not exactly sure how I am supposed to implement

I am analyzing a fast event related design, and the best way for me to understand the analysis is by making two software packages do the same thing.
