Dear AFNI users-
We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:
https://discuss.afni.nimh.nih.gov
Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.
The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.
Sincerely,
AFNI HQ

I have a large set of clinical 2D T1 images that I would like to warp to a standard space for automated segmentation. Are there any AFNI tools that I can use for this?

I would like to find tracts that go from X to anywhere in the brain.

Paul,
I'm not quite sure if you interpreted my question correctly. So I have a gray matter region X, and I would like to gather DTI metrics on the white matter tracts that connect with this region X.
Thank you,
Karin

Hi,
I would like to propagate tracts from an individual ROI to examine DTI metrics (FA, MD, etc.) on all those tracts that are associated with that particular ROI. I don't care about the endpoints of these tracts. Can I do this with 3dTrackID? How should I do this? Is there something else I should use?
I'm not interested in tracts between pairs of ROIs.
Thanks,
Karin

Thanks for your suggestions.
My goal is to register 2D to 2D by manually selecting the MRI slices that appear closest to histology. I'm not sure how much nonlinear transformation would be necessary. I only know that some tissues edges were torn during processing, and there is some shrinkage during processing/embedding.

I would like to register a histology image from a whole slide scanner to a MRI image. A nonlinear transformation would be necessary because of deformation during tissue processing. Which AFNI program(s) would you suggest?
