"which afni" tells me I'm using
/opt/local/afni.2011_12_21_1014/linux_gcc33_64/afni
I believe we are using Red Hat Enterprise 6.4 for the OS.
I'm not sure what you mean by package.

Hi Ziad,
My system administrator has run the @update.afni.binaries -d command but it says no update is needed; however, we still have the older version of @RetinoProc (without the no_volreg option) from Jan 2012. Is there another way to force the scripts to update?

I am also a bit confused!
I understand what you are saying about avoiding angles. After posting this I realized I was trying to apply the shift (via 3dallineate) to the wrong file, and was able to use the output of align_epi_anat to move the "voxel" using the aff12.1D file and 3dallineate.
I will look into the mean transformation using cat_matvec.

I am working on a project that needs to know composition within a spectroscopy "voxel" (2cm x 2cm x 2cm), and then update the composition if the subject moves during the study. We collect a full T1 anatomical at the beginning of the study which I segment with freesurfer, and then I have a mask for the initial location of the "voxel" that is resampled and zero-padded to the siz

I had the same error (skull strip failing on my EPI). In my case, I have partial volume EPIs (just a small slab in visual cortex). Adding Rick's suggestion worked for me.

Hello,
I'm working on processing retinotopy data taken at 7T, and would like to do distortion compensation. To do that, I need to do all the preprocessing myself before invoking @RetinoProc, so I am also interested in a flag to skip the motion correction step. I see where to skip time slice correction and volume/surface registration to my functionals, but not where to turn off the 3dvolre
