Hi, I am analyzing a fairly straight forward block design experiment, but in addition to estimating the stimulus driven activity I need to estimate the activity from individual blocks of fixation. Here it would seemingly make more sense to avoid adding any HRF to the model during these blocks (but of course keep the HRF for the stimulus blocks) but is there a way to do this with 3dDeconvolve? U

I have noticed that my data shows some discrepencies between what is shown in AFNI vs. MATLAB regarding the voxel indexing and I would greatly appreciate any help possible. To elaborate, my basic processing pipeline is as follows:
Pre-processing (alignment, motion correction, smoothing etc...)

We've been having a lot of trouble aligning a partial-coverage functional scan with oblilque slice orientation of the occipital lobe to the full-coverage MPRAGE. align_anat_epi.py rotates and centers the functional slices on the brain instead of locating them in the back, although we provide the "partial_coverage" option.
