After using @autotlrc I understand from your message that I can use 3dWarp or 3dAllineate to apply the tranformation to other datasets. If I want to apply the transformation to a segmentation (such as Freesurfers aseg.mgz) should I use adwarp as Peter suggested? (adwarp -apar anat+acp

Thank you for the reply. I tried the command you indicated. I then converted the acpc aligned aseg file to nii so I could view it in freeview. However, when I open the acpc aligned nii image there appears to be resampling of some kind. For example the outter edgde of the hippocampus is now a colorful rainbow when before it was simply solid yellow (indicating hippocampus). Is it the case t

I am trying to ACPC align the aseg file from Freesurfer. To do this I did manual ACPC transformation in afni to the anatomical file (brainmask), then converted this acpc-aligned volume to nii, and attempted to use the following command to apply the acpc alignment to the aseg file (without resampling/warping the data): 3dWarpDrive -shift_rotate -base brainmask_acpc.nii -pre
