Dear Peter,
I used to have difficulity in brain extraction pahse of my T1 image. This was the reason of why I want to aling SE and T1 image. I have realized that there is a resolution problem too. The problem is solved when my two image have the same resolution, orientation and slice number. @auto_tlrc also worked, now all of my data are aligned to TT_N27 atlas!

Thank you very much for your suggestions, I have waited this long to be able to see the results of my analysis. Sorry for the late reply. 3dresample has solved my orientation and 3dZeropad problems. But I couldn't align my T1 data to the atlases appropriately. I have used the align_epi_anat.py script but the quality of the registration is unacceptable. I am still working on

I have a T1-estimated image which I have created by using a MATLAB code I wrote, whose size is 256*256*44. I want to align these two images and also align both of them to one of the atlases of AFNI. Hello,
I have a Spin Echo MRI image whose size is 256*256*44 and the voxel size is 1*1*3 mm. I want to have a cubic voxel size that is 1*1*1 mm in this case. I have used 3drefit script with '-xdel 1 -ydel 1 -zdel 1 -keepcen' options.
After usage of this script, I have checked the file with 3dinfo and it seemed that the voxel size is changed to 1*1*1 mm but the slice number still l
