AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

https://discuss.afni.nimh.nih.gov

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.

The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

Sincerely, AFNI HQ

Hi, I have been using FSL tools to prepare anatomical volumes prior to going to a surface reconstruction software (ex: SureFit). I now want to try to do these preparations all from within AFNI. (So that I may skip yet one more file format conversion). This is what I think I should do, can someone make any suggestions of anything else they'd recommend or change? Thanks!

(I start with 3-4 whole brain mprage scans (1mm3)):
1. 3dAxialize and place in LPI orientation
2. 3dIntracranial to remove skull
3. 3dUniformize to remove intensity non-uniformity
4. 3dVolreg to align them
5. 3dmerge to average them
6. 3dAFNItoMINC, and load it to SureFit
