Thanks, Ziad. A few small follow-ups:

2- 3dmerge or 3dcalc to average them? does it matter?
4- 3dIntracranial is being too liberal and removing gray matter along edges, I checked out the options but am uncertain how to tweak it to be more conservative.
5- 3dResample vs 3daxialize: i dont need to resample (already 1x1x1), i just need the volume in LPI orientation. BUT should I not also "axialize" the dataset so that in the future I can also "axialize" my stat maps so they are in same grid space for painting onto surface? For that reason, I thought to just use "3daxialize -orient LPI" for this step.
