Hi there, just an update, script has been running since last night, it is almost finished step one without a hitch (almost all 150 images have been co-registered). You are right, the script always froze (before) when the terminal header said: 3dAllineate.
The only thing that has changed is I reset my computer after updating to python 2.7.3. RAM usage has been approximately 11-12 GB according to top, machine has 24. I wonder, though, if some other program has leeched all of my RAM away, which is why I had problems before? I find OSX's definition of "free" RAM is sometimes less than forthcoming...
In any case, the solution might just be as simple as always running the script after a fresh restart.
I also had a habit of checking the scripts work during the run. Would opening an instance of AFNI viewer in a separate terminal cause some kind of interference with the running of 3dAllineate? I wouldn't open files that it is concurrently working with.
