I haven't tried this yet. Does the fsaverage have its own directory? If it does, then I would think the normal "@SUMA_Make_Spec_FS -sid subject1" would take the labeling too. The indexing for the labels applies to all datasets in Freesurfer, so the script should be able to process as usual.
