I ran the command @update.afni.binaries -d

and the resulting 3dMEMA executable had a date of July 7, 2014

I ran the command with

-groups Subjects Controls

and

-groups Controls Subjects

In both cases I get the identical results for the T-map. The only difference is that the label for sub-briks 4 and 5 have the labeled switched. In both cases the beta values and t-maps for the individual groups are labeled with the wrong the group.
