A follow up question, I didn't notice an explanation on your gPPI page regarding why you need to run the steps within each run. I am wondering what the overall benefit is of doing this within-run? Are there any references you can point me to on this?

The reason why I ask is because I was planning on completing the beta-series analysis in the same manner and compare with gPPI. Sort of like the Cisler et al. (2014) A comparison of statistical methods for detecting context modulated functional connectivity gPPI paper.
