a few questions.

Have you tried NIFTI yet? That should make your
life much easier in the long run.

It is not quite clear what you mean about extra
raw values from AFNI. Would you give a simple
example to show what does not seem to be working?

Note that just because coordinates are in "native"
space, that does not mean BV accepts all native
space orientations. Perhaps they require LPI
orientation. What is your actual command?
