Hi Daniel,

Your previous software is probably setting the sform_code
to 2 in the NIFTI dataset. Since some packages have used
that to imply standard space, it has become ambiguous.

Set AFNI_NIFTI_VIEW to "orig", maybe in your .afnirc file,
and then try again. Or as a test, simply:

setenv AFNI_NIFTI_VIEW orig
3dcopy old.nii new.2
