Hi Christi,

1) The "RESTING STATE NOTE" section of the
afni_proc.py -help output has details no running
3dGroupInCorr. See the sub-section entitled:
"To use 3dGroupInCorr".

afni_proc.py -help

2) You should use whatever mask you plan on
using for group analysis, such as that used for
multiple comparison correction.

It would not necessarily be anything created by
afni_proc.py.
