I have a script that uses -plusminus to align a blip-plus and a blip-minus dataset, then align the middle to an anatomical, the anatomical to a template, and then use the combined warp to move all the data to the template space. I could share that with you, but it would require editing for your specific case -- to supply the filenames, template name, etc.
