For positive correlation, try

3dTcorrMap -input input_data -mask mask_data -Cexpr 'step(r)*r' output_data

Similarly for negative correlatoin:

3dTcorrMap -input input_data -mask mask_data -Cexpr 'step(-r)*r' output_data
