I would use the auto_warp.py or @SSwarper methods to align to a template. The original MNI_152 template is fairly blurry. I recommend the 2009 version which has much more detail or the N27 dataset in MNI space. We are developing a newer template for older subjects with atrophy, but that is not yet available.
