The original voxel size is 3mm, not 1mm. When I reviewed original EPI data over anatomical data that was skull-stripped and transformed to standard space in AFNI, it looked fine. However, after applying align_epi_anat.py, EPI data didn't overlap with anatomical data at all (see attached). I tried the giant_move option, but this didn't make any difference, either. So I guess the issue is alignment. Can you make any suggestions?
