This is problematic for 3dDeconvolve (and I would imagine, most software packages). There is generally no way to handle varying TRs (unless it is as simple as one being twice the other, which allows for addition and censoring, say).

In your case, perhaps the only reasonable option would be to analyze runs with different TRs separately, if possible.
