Thanx for ur prompt reply. I looked at the FAQ.
We aquire both our structurals and our functionals in the same oblique plane. So we dont have the problem of having to rotate images.

We are not very sure if the to3d program is able to read 'our' Dicom format Siemens Allegra files well. We encountered some problems regards reading the header of EPI time-series files, even on a parallel grid a month or so back, but this bug doesnt come up again on newer versions of AFNI.
Also we see that sometimes the co-ods of the 'to3ded" AFNI files are way off from what we prescribed during scan. The FOV is read more or less correctly, though.
This happens for structurals too but are more pronounced for EPI functionals.
We used the to3d command without explicitly stating the co-ods
Is there anyway we could upload a set of our Siemens DICOM files to you to look at.
