For 3dvolreg, the file [afni.nimh.nih.gov] contains some information on the methods used. Also, the paper

RW Cox and A Jesmanowicz.
Real-time 3D image registration for functional MRI.

describes in detail the algorithm used in 3dvolreg. As for AIR, you'll have to lookup Roger Wood's papers. Also, there have been a few papers published already comparing various registration software for FMRI - the one below is an example:
