After converting your results from 3dDeconvolve to percent change (you can search the message board history for info on this), you then need to define your ROI. This can be done in a couple of ways:

(1) Draw an anatomically-based ROI using the Draw Dataset plugin
(2) Define ROIs by connected clusters of supra-threshold voxels with 3dmerge

Once you have the ROI dataset, you then can extract statistics averaged over the ROI(s) using programs 3dmaskave, 3dROIstats, and 3dmaskdump.
