Does the intensity range of the functional image affect volume registration?

I ran two different pulse sequences and used 3dvolreg to do volume registration. However, I noticed that when using a sub-brick acquired with sequence 1 to register runs acquired with sequence 2, I get extreme volume MISregistration. E.g.,

++Min : roll=-0.818 pitch=-5.030 yaw=-2.960 dS=-14.098 dL=-7.707 dP=-3.290
++Mean: roll=+0.927 pitch=-0.735 yaw=+1.410 dS=+3.920 dL=+0.901 dP=+1.105
++Max : roll=+2.857 pitch=+4.216 yaw=+5.208 dS=+26.137 dL=+11.823 dP=+14.314

I also noticed that the run acquired with sequence 1 has a range of 0 to 1200, while the run acquired with sequence 2 has a range of 0 to 12000. I tried to correct for the intensity difference, but it did not help. Is there something I might have overlooked? Thanks.
