1) How did you analyze your data with the waver output ideal.1D?
2) You can remove baselines with the 3dDetrend program. However, this is not recommended, since the baseline and your regressor may not be completely orthogonal. (See the 3dDeconvolve manual for an example.) Since the AFNI data analysis program do detrending along with the analysis, I'm not sure why you want to detrend so badly. In any case, if you average the datasets BEFORE detrending, you'll just average the baselines, which will give you an average baseline, which you can remove or regress out as normal.
